Does anyone know how to take a screen shot of MilkDrop when it is desktop mode?

can't be done.

The same reason you can't take a screenshot of a video while it's playing.

You can take screenshots from playing video. All you need is Hypersnap-DX (http://download.cnet.com/downloads/0,10152,0-10077-110-6964064,00.html?gid=16534&tag=st.dl.10077-100-6964064.dir.10077-110-6964064). You could give it a shot with MilkDrop too.
