I'm running Milkdrop on multiple monitors. However, I'm running it on a Radeon 8500, using their Hydravision Multi-Monitor software. Once I had both monitors hooked up (one DVI-I one RGB). I made sure both showed up as "Attached" under display settings. Then under the configuration for Milkdrop, it showed "\\display 1 on radeon8500" and "\\display 2 on radeon8500". I just selected the "display2" and then when I started Milkdrop it auto moved to the second monitor. I haven't had a chance to do it on my other box with a GeForce 4, so I'm not sure if GeForce's have proprietary software or it it hardware manages it. You probably should look at Matrox's site for detailed info.
