Wait, you mean an iPod-to-iPod transfer? I don't think that's possible. Instead you have to copy everything to your hard drive first, then drag it to your new iPod.

The iPod really wasn't designed to be the only copy of your media, it was designed to sync. So you're always going to run into issues like this if you use it the way you do.
