New installs of Winamp do not overwrite the bookmarks file. The Bookmark file is simply a list of the files and their locations. Keeping a backup of the bookmark file to replace a corrupted/"empty"/broken one shouldn't be a problem.

If you do (or did) "loose" the bookmark file (and others like playlists and/or settings) after updating Winamp, maybe it is this...Maybe this...
