I am new at attempting to make skins ...

How do you make things transparent like in the
Deadman-Amp?

Umm. DeadmanAmp like the Undertaker? That one doesn't have transparencies...

Looks like a skinner.exe to me. (That's a program where you plug a .jpg into it, and it automatically puts light and dark lines around it to make it look like it's a button, without using any actual skill.)
