Definitely agree with:

"Make it possible to setup the music folder, like in USB sync

To me, this it the only thing holding me back from completely switching to winamp and forgetting about my iPod and iTunes completely. This not only allows all music to be in the same place, but also works for compilation albums because then you can just set up folders by \Album\ so that all the songs will appear in the same album in the player.

Until then I'll still be using a mix of iTunes and MusicBee.
