Since noone replied, I guess I will take a stab at this... if I am wrong feel free to correct me.

Winamp has a standard PCM EQ which is really bad. Actually I refused to use Winamp until they added the "fast" option. Basically, the EQ is done by the plugin instead of the standard PCM EQ. IMO you should always select this option since you will hear a big difference, especially in the high frequency area. Layer 3 is for MPEG 1 Layer 3 files (mp3) and 1/2 is for MP1 and MP2 files (I think).

Linear vs logarithmic is a bit harder to explain. For the frequencies in between the EQ bands, the waveform gets boosted by drawing a line between the equalization settings at 2 bands. Linear means that line is straight, logarithmic means this line is non-linear. Basically it amounts to a slightly different noise-shaping curve which you may like. Try both and see which one you like. Personally I always left it at logarithmic, but its very subjective.
