encoding software that supports subtitles and multiple input and output formats

i'm making subtitles for movies as a small personal use project between me and friends, not as a job or something.

well, i've already found a good subtitle creation tool, but i wanna make the subtitles permanent on the video (pasted on the video), now virtualdub is out of the question, including vobsub and all the other filters that virtualdub uses, its limited and constantly crashing (could be a codec issue there)

TMPGenc is nice, but i've encountered enormous amount of problems such as no way to change audio bitrate (unneeded high bitrate for a lo-fi video), not enough configurability of the video format (aka NTSC.. PAL and other variables)

so i'm looking for a more open encoder, i dont care how much "friendly" the interface is, functionality will come first

anyone? somebody that does video editing and encoding stuff regularly who might suggest soemthing?

Avisynth, VSFilter and what ever encoder/front-end you like.

I personally use the x264 binary, oggenc2 and mkvmerge.
