In the registry, under HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\SystemCertificates\CA and/or HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\SystemCertificates\ROOT\Certificates.
