iPod Classic Sync on Windows

I have an iPod classic (7th Gen) that I use WinAmp Pro for sync'ing. I sync'd everything I wanted and it all went fine. Then I removed a watched folder that had a bunch of files that I didn't want sync'd, but the files wouldn't go away from the listing. So I cleared my library and then initiated a new scan. Now when I connect my iPod and click the sync icon. It tells me that 'There are 24542 songs on the device which are not in the Library'. I can leave them (which I have been doing), delete them or copy them to the library. Why is it not recognizing them as the sames songs that are already in my library and is there a way to make that happen without having to re-sync the entire library. I should note that I force a transcode to 128kbs to maximize space on the iPod. Most everything I have is 192 or better. Could that be the issue?
