HKEY_USERS\[uniqueidhere]\SOFTWARE\Microsoft\Windows NT\CurrentVersion\AppCompatFlags\Layers
It also stored some binary data in:
HKEY_USERS\[uniqueidhere]\SOFTWARE\Microsoft\Windows NT\CurrentVersion\AppCompatFlags\Compatibility Assistant\Store
Deleting the EXE file from the computer does not remove those entries from the Registry.
So - not NSIS related (as you've already realized), but hopefully the info is helpful to someone else who encounters similar problems.
